Customising map pins.

Some of the pins on the map view appear to be in the wrong location. It would be nice to be able to manually override where the pin is placed. My apologies if that option already exists

It does.
You can do it either via Sites and inspecting the site (in thumbnail view click on the site, in list view use the site inspector (blue info icon in the toolbar or file -> get info or command+i)), or via any dive that has that site.
Either of those options let you search for a site via text and you can drag the pin manually to adjust.
