I bought 5 MacDive licenses in July this year and have so far used 2 of them for mac. My question is if you can use those licenses for iOS on my iPhone 6? If yes how can I do that?

So, if I have an old version for iPhone 5 I can't update it to the iPhone 6 version?

It's the same. You can download it from the App Store on your iPhone 6 if you didn't do a restore from a backup.
